a photo would be helpful with a rough sketch
without seeing any detail could either the decking or the paving be extended or retracted which ever is necessary so the recessed cover is actually in one or the other and not half and half, purely for aesthetics as your eye will be attracted to the location where both meet
another option would be to install a conventional man hole cover at a lower level and to construct the framework for the decking around this cover but construct a removable section should access ever be needed to the man hole

Thanks for your speedy reply. I didn't really want to extend either just as the design works this well as a whole, in conjunction with a raised bed.

I agree with kerry.. I think this would be the best and most practical solution and something i would do if i was in the same situation.

I suppose if something was placed beneath the deck boards to infill the gap then a minimum of water would collect there.
